I just bought a Ford 460 engine for my 66 Lincoln Continental which has a 462ci V8 engine already in it with 68k Miles on it and the transmission. Should I rebuild the c6 Transmission on it to go with the New Ford 460 OR should I go with a New Transmission? If I should go with a new one and what type?

With as much work (and money) has gone into your engine, it would make sense to me to put in at least a fresh C6. A reputable transmission shop can build you a bullet proof C6 that you won't have to worry about when you mash the go-pedal.
Depending on how much money you want to spend, an overdrive transmission (i.e., AOD, AODE, and 4R70W) could be installed. However, there would be electronics to deal with, drive shaft to alter and the shifter may have to be modified, some may require adapters and most importantly the PRNDL wouldn't be correct...
